Thank you for your reply, Eugene. I will check the environment variables and 
see if that helps.

I am also working in a Linux system, but through the CCP4i2 interface. What has 
perplexed me about the extract is that the mmCIF file is created, and the 
program reports an Rfree as well as Rwork in preparation (suggesting that I 
have identified the separate file properly), but the output file doesn't 
include the set flag. I've also tried to run PDB_extract from the web server 
and run into the same issue. This is the first time I have deposited a 
structure since the new .mtz files were split in CCP4 7.0, and I'm wondering 
whether there is a complete hklout.mtz somewhere where the R set is 
incorporated?
