I recently upgraded to Sierra 10.12.1 and found that none of my crystallography programs (Coot, ccp4, phenix) worked. I downloaded XQuartz again and that seemed to fix everything. This is the only time that I upgraded my computer since probably 2013 or 2012, and the only reason that I did it was because I could not install Firefox on the old OS. If you have the option to upgrade for free to the lastest OS, you could try doing that and then re-downloading XQuartz.
