Dear Alex, We’ve had very good luck using Phaser to place large numbers of copies of good models. It’s in this kind of case where the increased sensitivity of the likelihood approach really helps. I would suggest trying the different choices of model as alternatives, and you might also want to make an ensemble in which loops that deviate among the different models have been trimmed off.
