Thank you to everyone who sent me answers to my problem. I obtained the average B factors using Baverage. It was also suggest that I could have used act, a script from the CCP4 homepage, MOLEMAN, phenix.model_vs_data or copying the data into Excel using the paste special option and then calculating it manually.
