Ok, I must have done something wrong, the parallel tracks are a red
herring.  It suffices to do

\score {
  {
    \set Score.skipTypesetting = ##t
    c1\mf
    \set Score.skipTypesetting = ##f
    c1\f
  }
  \midi { }
}
My guess is that starting with skipTypesetting set may trigger the
problem.
