Could it simply be a lack of resources? cpu load, too little memory, bus
bandwith, disk data rate limit...
Running backup may suck a lot of these resources.

I don't know Trustix OS, but I guess it has tools to have a look what the
system is doing. Start with something like linux "top" etc. Maybe you could
adjust the priority of different processes?
