(Actually, I don't think it is much relevant which "run" command is chosen, because LaTeXMK can run subordinate tools like bibtex, makeindex, dvipdfmx in it, and can run latex multiple times occasionally according to the dependency. If I understand correctly, neither `TeX-run-format' nor `TeX-run-TeX' is suitable for such outputs. I think that the user is responsible for choosing the suitable "run" command if the default one isn't working, since LaTeXMK can do many thing and AUCTeX can't know what the user intends to let LaTeXMK do.)
