I too have seen this error occasionally, containing the exact same Java stacktrace provided by ojak. I hadn't noticed before there was a topic about this issue, but about 2 weeks ago I sent an email to the AdWords API Advisor email address, because I thought the stacktrace might be a bit too much to post here. So, just confirming this isn't a unique issue. Also, I have had the timeout error a few times, but it only seems to occur while working on my Windows dev box and not while the application runs on my Linux server (using the Ruby client lib). But this could be coincidence.
