I've edited a document in DocBook 5 and I have used the
"docbook->convert" option to create output as web pages, pdf and epub. I
have a few questions:

a) When converting to PDF, comments with the "sidebar" tag don't always
render properly. The come out "over written" that is its like the line
feed doesn't always work. No problem with other formats

No sure to understand "over written". This may be an Apache FOP problem which poorly formats your sidebars given their contents.

(Here, at XMLmind, we use RenderX XEP in production. Therefore what's above just a guess.)

b) My document has a bibliography after each chapter. When rendering
with epub, rather than getting what I expect:

chapter

   section

   ...

   bibliography

I get

chapter

   bibliography

   section 1

   ...

That is, the bibliography appears at the beginning of the chapter rather
than at the end. This happens regardless of the epub reader used. It
doesn't happen with any of the other formats, pdf, html, etc.

I managed to reproduce the problem. This is a bug in the XSL stylesheets which generate EPUB (which are XMLmind's work). We'll try to fix it and get back to you next week (and may be send you a patch).

It's not clear whether the *.xsl stylesheets for docbook 4 and 5 are the
same. That is, can one apply the same style sheets to either kind of
output? I've looked everywhere for this information which makes me
suspect that one can. But I'd like an opinion from you as the "experts"

Yes, the *.xsl stylesheets for docbook 4 and 5 are different (because DocBook 5 has a namespace and DocBook 4 has not).

Using the DocBook 4 stylesheets to convert DocBook 5 documents is unlikely to give good results, if any at all.
