If you try to submit a PDF generated by TeX, Arxiv will reject it with a moderately nasty message telling you to upload source instead. They process the source through (la)tex/dvips or pdf(la)tex. I'm not sure where that leaves submitters whose source really needs to be processed through some other TeX-family software, like Xe(La)TeX; and I'd like to know myself, because I'm currently working on a paper that is likely to end up falling into that category. (Written in English, on the subject of Japanese character databases; requires a custom OpenType font.) If the question is still unresolved as I get closer to being ready to submit my paper, I guess I'll approach the Arxiv administrators through their contact email.
