If they are owned by root and you run mktexlsr as a normal user, you will not be allowed to update them. If this does not help, maybe the file search path was modfied since I aske Jonathan Kew a few years ago and it really requires fontmapping instead of fontmappings.
There is another potential problem that can show up later.
