It is stated in the second paragraph of
texlive/2010/texmf/web2c/texmf.cnf that any changes should be done in
texlive/2010/texmf.cnf. The output of xetex with -kpathsea-debug=3
show in my case

kdebug:hash_lookup(TEXMFHOME) => ~/texmf-texlive-2010 ~/texmf

where the first is from texlive/2010/texmf.cnf and the second from
texlive/2010/texmf/web2c/texmf.cnf

You're right, sorry! (I was just looking at the dates of the texmf.cnf files, not realising that tlmgr could "manage" that file as well.)

The XeTeX error, as found in the attachment debug3, is this:

        kdebug:kpse_normalize_path (./test2.tex) => 0
        (./test2.tex

To me it does not look like "debug" output – but I can be wrong!
