The Level attributes are set "inside-out" from what I would expect (and I use).

I would expect:

Feature Level
======= =====
RootFeature     1
Websites        2
Tools           2
Public          3
Private         3
Tool-A          3
Tool-B          3

Alternatively, if the default were to install everything, I would expect
Level=1 for all features.

See INSTALLLEVEL property.

As it stands now, if INSTALLLEVEL=1, RootFeature will not install.

Subject: Re: [WiX-users] Change/Modify: uninstall feature-X while installing
feature-Y broken?

I finally got around to working on this issue again. I started with a simple
wix project with a similar feature tree as our real install. It worked. So, I
started digging around our install and uncovered a custom action (of course!)
that did not correctly handle 'modify/change' (which makes sense as we never
had modify enabled until now).

The custom action has been corrected and now the installer behaves as expected.
