So I rebuilt the bundle without changing any of the code, simply supplying the newly signed patch at the path specified in my bundle's .wxs file (all other payloads were also as before).
Guess what, it installs perfectly fine now. No need for anything like the System Update Readiness tool or System File Checker or any of the other things listed in the 2 links below (who'dathunkit?). It looks like there is a 1:1 relationship with Bundles & their payloads (annoyingly). Hence why when I supplied an unsigned patch it also failed as when the original bundle was built, the patch supplied to it was signed & thus it expected the exact same file including the code signature. I may try using the SuppressSignatureValidation attribute in the future but it appears that will simply change the method of verifying the 1:1 relationship rather than allowing a 1:n relationship.
