The WixExtension 'references' should be added to the Wix based 'Projects' which are using the particular extension. So your Bundle 'project' should have a 'reference' collection and you will almost certianly need to add a reference to the WixBalExtension.
If you are using code for the WixFirewallExtension in your MSI project, then you need to add a 'reference ' to that project, but not to the Bundle/Bootsrapper project if it is not used there.
