For some of our builds we have a post-processing step which modifies
heat-generated WXS files and also coalescesces multiple components into a
single file (one build in particular has ~100 harvested components).  For
example, we insert an appropriate Directory attribute into the generated
Component element.  Not a terribly difficult exercise.

I wonder if the "directoryid" command-line option might also work for you. 
The "t" option might also be worth looking at (have never tried it, but that
might be an interesting exercise).
