Given the the code you presented, I think you want something like:
    <!-- The value in the registry is higher than var.myNumber -->
    <Condition Message="Higher
number">$(var.myNumber)<[CHECKNUMBER]</Condition>

    <Condition Message="Lower
number">$(var.myNumber)>[CHECKNUMBER]</Condition>    

    <Condition Message="equals">$(var.myNumber) =
[CHECKNUMBER]</Condition>
