The fact that you can open a command prompt to perform msiexec commands doesn't seem relevant to Natalie's issue, which is why clarification on the exact meaning of "msiexec command prompt" might be useful.
This could be something as ordinary as a command prompt window being opened by a command prompt program that's running as a custom action, but I've not previously heard that described as an "msiexec command prompt". The only scenarios I can think of where you might see that kind of informational dialog that just goes away are remote desktop types, or maybe Terminal Server or VMWare connections.
