The old bundle has to be uninstalled to remove it's registration and cache information. This is basically the same thing the Windows Installer does when you schedule RemoveExistingProducts after InstallFinalize. Burn today does not allow you to schedule the "remove existing bundles", it's always where it is.
The real question is why isn't your MSI upgrade upgrading?
