Just wanted to share this with anyone who might run into the same issue I did...
If you are doing a fresh install of WiX 3.6 and you have Visual Studio 2005 installed then the setup will fail. It will also fail to create a layout. You can get around the installation issue by copying ProjectAggregator2.msi from the mercurial repository (place it in the same directory as the setup exectuable).
