Don't build .sln files. They haved all sorts of strange behavior w.r.t. MSBuild. The .sln files are just "workspaces" that you can open in VS and get a slice of the WiX toolset to work on.
Go to the root of the project and MSBuild the wix.proj. It's the only project file there so you can just type MSBuild.
