I'm also seeing this problem, with WiX 3.6. I click Uninstall, the
program uninstalls and asks for a reboot. I answer "No" and the list of
installed applications fails to refresh until I click F5. Having read
about how WI checks whether it needs to refresh the list, I verified
that the product guid under
HLKM\SOFTWARE\Microsoft\Windows\CurrentVersion\Uninstall had
disappeared, and it had. The Event Log also appears to indicate
everything went ok:

Beginning a Windows Installer transaction: {GUID} Client Process Id: 1876.
---
Product: MyProduct -- Removal completed successfully.
---
Windows Installer removed the product. Product name: MyProduct. Product
Version: 1.0.0.0. Product Language: 1033. Manufacturer: Me. Removal
success or error status: 0.

Windows Installer requires a system restart. Product Name: MyProduct.
Product Version: 1.0.0.0. Product Language: 1033. Manufacturer: Me. Type
of System Restart: 2. Reason for Restart: 2.
---
Product: MyProduct. Restart required. The installation or update for the
product required a restart for all changes to take effect. The restart
was deferred to a later time.

Any ideas why the list is failing to refresh?
