I didn't narrow it down exactly because it would have taken a while. The merge 
module WiX project that was giving me trouble currently references the project 
outputs of 415 projects, so I probably had several hundred WxS files at the 
time VS2010/MSBuild was croaking and I moved away from multiple WxS files to 
using WiX include files instead. I didn't build up the WiX project one WxS at a 
time because I was converting an existing installer over to WiX and it takes 
about 8 hours to build our product. I started small to verify that WiX was 
going to work and then added everything. I've been using WiX 3.5 the whole 
time. I do remember cutting down the number of WxS files to see when the 
problem occurred, and I seem to recall that it was not that many (well less 
than 100 I think). I apologize for not having a clearer idea but once I 
realized the number was small enough that it was just not going to work for me, 
I started exploring other ways of dealing with the problem.

In case you are thinking "415 projects?? That's crazy!!", it's because part of 
our product extends a third-party graphical programming application which 
requires a separate DLL for each "block" and we add a lot of new "blocks".
