1. Don't install configuration data. Have the application or a configuration utility create it when it's missing. 2. Add components to the installer that contain removeRegistry, removefile, removefolder elements and which have a condition based on whether the user chose to clean up or not. 3. It's not unreasonable to leave any databases intact after removal, but that would depend on your customers and the nature of your application.
