All you need to do is check in the binaries as per WiX.chm. This was you can have have as many versions of WiX as you want side-by-side.
The major problem though is that you can't have two different versions of Votive (which I'll assume you're using) installed on your development machines (this is a already a feature request http://sourceforge.net/tracker/?func=detail&aid=3004901&group_id=105970&atid=642717 http://sourceforge.net/tracker/?func=detail&aid=3004901&group_id=105970&atid=642717 ). I have been using votive 3.5 against my 3.0 binaries successfully for some time though so you could go that route if you want. Depending on how you are setting WixTargetsPath you may be prompted to upgrade your project when you open it in Visual Studio.
