You're getting an error, you say. What is the error? The folder you're trying to remove, exactly what is this folder. There's an obvious explanation in a couple of areas. First, it's a 64-bit path in a folder that's not the same as a 32-bit system. Or your 64-bit system is a UAC system and your immediate custom just doesn't have the rights to remove the folder.
The right way to do this has been pointed out, WiX RemoveFolder. If that didn't work, that was the time to ask questions about it. Why go off in the wrong direction and then ask how to make that work?
