The WixToolPath setting is in the wixproj file but on checking I have only found it in one wixproj file, I think it might have been from v2 or a beta of v3. I am guessing this is one off.

We have seen instances where editing the WiX .targets files will cause the Windows Installer to start treating them as "user data" which means the files don't get removed or updated. If you ever edited the WiX .targets file, you might double check to see that they were all updated correctly.
