There is the clickonce boot chainer, but it really isn't an upgrade (in my opinion). I have actually have really good experiences with dotNetInstaller in basic mode.
There is also Burn in WIX 3.5: http://robmensching.com/blog/posts/2009/7/14/Lets-talk-about-Burn but I don't know what the status of that is.
