Since it is perfectly valid for the same source directory to supply files for different target directories, the usage you gave was "valid" in its own way. Further, by conditioning components, two different files with the same name may appropriately go into the same target directory. Warning about it would get in the way.
Having said that, yea, this is something we should be able to isolate from those two usages above and warn about.
