I'm assuming Program1 and Program2 have different ProductCode values. It would appear to me that the shared shortcut should be left behind as you expect given the code you present. RemoveFolder will not remove any non-empty folders, so that isn't what is deleting the shortcut.
Generate a verbose log during uninstall to see what it does around the RemoveShortcuts action and in the script.
