1. As Blair said, if a particular build of the WiX toolset works for you then you can use it. Now the WiX v3.5 toolset is under major development right now so it is not likely to be stable until closer to the end of the year.
1a. Might be a bug. If you can add the authoring you are using and a verbose log file showing the failure to a bug it can be investigated for WiX v3.5 1b. You can use the WebSite/@ConfigureIfExists="false". 2. No. IIS 7.5 didn't exist when WiX v3.0 was released. I'm not sure anyone has added more support to WiX v3.5 for the things that are new in IIS 7.5. If you're interested in doing that we can talk about how to get involved.
