Bill, if what you have is working then I'd say go with that and know that the warnings are trying to point you in a "more correct" direction (as defined by the MSI SDK). If you have to interop with older tools (my understanding from others is that Wise tools haven't really been keeping up with the changes in the Windows Installer) then sometimes you have to bend things to make them work.
Ultimately, if you go to WiX all the way then I'd suggest using .wixlibs instead of Merge Modules: http://www.robmensching.com/blog/posts/2008/10/10/What-are-.wixlibs-and-why-would-you-use-them .
