WiX v3.5 will upgrade v3.0. Installing the MSIs side by side is not supported (you can download the binaries.zip and use the tools side by side, of course).
WiX v3.5 is still very much under development so there will be bugs. It'd be great if you want to help us work through them but do know that there are likely to be more issues build to build than WiX v3.0 has.
