If you're looking for an Open Source solution in the spirit of WiX, then I'd probably recommend using NSIS or something similar, or the Microsoft Bootstrapper.
If you're looking for something "off the shelf", I personally ended up purchasing a license for MSI Factory (http://www.indigorose.com/products/msi-factory/) just for the bootstrapper application included with it. It provided some features we needed and the License fee is less that it would have cost us to build our own. YMMV.
