I use devenv.exe in my build script to build a solution with my 5 WiX projects regularly. I'm using VS 2005 with the latest WiX 3.0 toolset (currently v3.0.5210.0, I update generally every time a new build is posted on the RSS feed).
Have you tried looking at the error log when you build? Try piping it to a file so you can paste to an e-mail at your leisure.
