I'm still new to wix myself, so maybe this isn't the 'right' answer, (and hopefully someone can correct me) but isn't the shortcut element supposed to be a child to the element it's intended for?

I had a similar problem, and I think that's how I fixed it. Can't remember for sure though. Also, don't forget to define the Icon element you're referencing in the shortcut.
