There is always the MSBuild GenerateBootstrapperTask. ( http://msdn.microsoft.com/en-us/library/ms164294.aspx) <http://msdn.microsoft.com/en-us/library/ms164294.aspx> I've not used it but imagine it isn't the most flexible/powerful solution. It looks pretty straightforward however.
