Wix 2 and 3 can co-exist if you don't install Votive (the Visual Studio plug-in). If you intend to use Votive, then you need to uninstall the previous version of WiX before you install a new version. However, you can use Votive 2.0 and Votive 3.0 side-by-side if you have both VS 2003/2005 and 2008 installed. You'd install Votive 2.0 on 2003/2005 (it doesn't support 2008) and then only install Votive 3.0 on 2008. That should work as well.
