It might be something other than a WiX problem. 1) Don't look at ControlSet001, look at CurrentControlSet 2) Is the service marked for deletion? 3) If so, then your service won't be removed until reboot. I've seen that happen recently where QueryServiceStatus was called on a service, but CloseServiceHandle was not subsequently called to release the handle, so the service control manager would only mark the service for deletion, not actually remove it.
