Components are the things that are counted (not files or registry keys, etc).  
You can mark a Component Permanent.

I have not received a response to this question, and I take that to mean that 
there is no way to indicate that components in a .wxs file should be not be 
removed at uninstallation time if they have been modified? Is there some other 
way to do it, possibly using a C# extension?
