The biggest risk with WiX v3 is that the schema will change and you'll have to update your authoring to upgrade to a newer version (e.g., to pick up bug fixes). No further breaking schema changes are planned, though they might happen anyway and there will definitely be schema changes just (probably) not breaking ones.
