We've tried to get a bit better in WiX v3. Still may need more work, but WiX v3's dark is much better.

It works for the most part, but it's basically in there so you can open up existing MSIs and find out what's going on as a starting point. The WiX team have always said that you shouldn't expect a dark'd MSI to compile.
