Short answer: Merge modules are supposed to be self-contained. Folks -- 
including me -- have "abused" them as ways of splitting up authoring, 
but that's not what they're designed for. (Think redistributables.) If 
you must have them, take a look at configurable merge modules. I'm not 
sure how they work but theoretically they do what you want.
