Try to use custom action for setting property:
<CustomAction Id="PROPCA_EXEFILE" Property="EXEFILE"
Value="[INSTALLDIR]tools\bin\tool.exe" Execute="firstSequence" />
(of course you need to sequence it correctly)
This should work.
