You need to activate the virtual environment first with something like: source ~/weewx-venv/bin/activate
then run weectl database calc-missing with something like: weectl database calc-missing adding whatever calc-missing command line options you require. You might want to use the --dry-run command line option until you have the correct/intended settings.
