I just rebuilt my pi3 with a WDLabs piDrive ... 256gb of disk goodness ... Yes it boots off the SD Card but it only reads the SD for boot as its mounted to /boot ... if I had it to do over again, I'd have done the usb boot straight to the piDrive without the Noobs/SD but it works ;)
