I was having trouble a while back on a particular project, so I just
changed the line in the build.xml and it did the trick:

<woapplication name="${build.app.name}" frameworksBaseURL="/WebObjects/${
build.app.name}.woa/Frameworks" destDir="${dest.dir}"
customInfoPListContent="${customInfoPListContent}"
principalClass="${principalClass}" webXML="${webXML}"
webXML_CustomContent="${webXML_CustomContent}"
servletAdaptor="er.extensions.jspservlet.ERXServletAdaptor">

Change to:

<woapplication name="${build.app.name}"
frameworksBaseURL="/WebObjects/Frameworks" destDir="${dest.dir}"
customInfoPListContent="${customInfoPListContent}"
principalClass="${principalClass}" webXML="${webXML}"
webXML_CustomContent="${webXML_CustomContent}"
servletAdaptor="er.extensions.jspservlet.ERXServletAdaptor">
