Sorry, you right in there is gluon/packages/dal/.git, I thought you were speaking of a .git/ folder at the root of web2py which there is not...
I guess you can delete it if it cause problem, but if you have issue with it, it means you try to init you git repo over the entire web2py folder? Why don't you just version control your app? which is what we usually do...
