Yes I had a VERSION file in the folder.
Version 2.5.1-stable+timestamp.2013.06.06.15.39.19

This is now fixed.

I deleted the folder again
I uninstalled the binary version
I unpacked the zip file into a new folder as superuser
Started superuser terminal session
cd in /usr/share/web2py
I ran python web2py.py

and it all worked fine.
