well, you have the same number of files, they're just organized differently. Why they become painful to manage ? it's because you don't want to use admin and your editor of choice would work best with another structure ?
PS: if that's the issue, you can write a simple script that copies around what you need, and develop your files in, e.g. the private/allmyplugins/ folder.
